Is there a limit on the amount of files you can have in a folder?

There's no SIZE limit on the files, you can have as large a directory as you want, and technically there is no NUMBER limit for the number of files in a directory.

Most FTP programs however will display no more than 2000 files in a given directory. So while your other files may exist they will not show up in your FTP program. Some FTP programs allow you to only display files that being with "F" or other letters, but for the most part this would be the only way around a folder that has more than 2000 files in it.
